How do I remove what seems to be a boot virus?

Each time I re boot my computer, my anti-virus identifies a virus. Trying to remove it, it's only quarantined it saying it cannot remove the virus at the moment. Earlier today I couldn't boot up for about 5 hours. Yes my anti- virus is updated and working. Any recommendations?
